now a few days ago I stopped getting email alerts to my hotmail account to let me know when I had a PM here, and alerts to my googlemail account to tell me of MySpace messages.

I had a couple of other glitches... IE suddenly shutting down repeatedly etc so today I did a full system scan with AVG anti spyware just in case and it unearthed a Trojan :eek: This has now been quarantined and I have had no IE problems since.

Could the Trojan also have affected my email alerts... (can't see how but just asking..) ?

Without knowing exactly -what- trojan it is it's rather difficult to say definitively whether or not it could have or did but the possibility is definitely there. One way that you could learn the potential actions of the thing is to just Google it. Enter the name in Google or some similar search engine and put parenthesis around it and do a search and see what pops up. The reason for putting it inside parenthesis is so that the search will be limited to ONLY that name. That way you don't get a whole slug of extraneous nonrelated information.

Also, one way to get information about it directly from the AVG program is to go into the virus vault, highlight the trojan, click on "Action" at the top and select "Display Object Details". That should at least give you a starting point.
